My 2002 Shadow Cruiser has a roof that appears to be a vinyl sheet over plywood. I am trying to buy the caulking best for whatever it is. Does anyone know what these discontinued Shadow Cruiser campers have up top, and what is recommended for a sealer? When I look at the tubes at stores, they list rubber, metal, TPO, etc.

You can use Dicor sealants which are available at most RV shops. On this following Dicor page there is a chart on the right side (bottom right) which should tell you which sealant is the correct one:
